While incredibly powerful and having unique abilities, Shin Godzilla does have limits. If you've watched the movie Shin Godzilla, in his third form the nuclear fission inside his body generated such intense heat that he ran to the ocean to cool down otherwise he'd meltdown. The durability of his fourth form has limits too, he was struck in his back by the Massive Ordnance Penetrate Bomb which not only drew blood but also severed one of his dorsal plates. Three other major weaknesses are shown. The first is Shin's blood acts like an internal cooling system for his body and if that's disrupted as depicted in the movie, he'd initiate a SCRAM to stay alive. Second, his energy supply is limited. Using his atomic breath, photon beams from his back or his tail drains his energy. If he uses too much he enters a state of hibernation for 14 days to restore it leaving him vulnerable even with his radar array and reason why his fifth evolution was starting but never finished. Third, he constantly releases radiation into the surrounding area and has problems containing it. 

Also Shin's had no experience fighting other kaiju...yet.

By contrast, Legendary Godzilla is a prehistoric alpha kaiju that keeps things in balance. He has more fighting experience, defeated both MUTOs in the 2014 film, defeated MUTO Prime in Godzilla: Aftershock in an intense battle that forced Legendary Godzilla to use the most powerful nuclear pulse after sustaining so much damage that you could the inside of his body through his back, which is pretty cool since we never got to see the internal nuclear fission. He has incredible durability. Also Legendary Godzilla feeds off of thermal energy like magma in his underwater world/layer when there's no nuclear energy to feed on and his atomic breath is more powerful than depicted in the 2014 film since there was no EMP to weaken it after the film. Also, like virtually all the other incarnations of the Big G save for Shin, Legendary Godzilla can make better use of his radiation providing he's not given too much. When he's given enough he can enter his Burning form but unless he can release it, he'd explode. Also Legendary is more of a brawler than his Japanese counterpart and uses his atomic breath sparingly. 

So in conclusion, I feel Legendary Godzilla would win 8 out 10 times and has more strengths than weaknesses compared to Shin. As the battle drags on, he'd be absorbing Shin's radiation growing stronger.
